Yes, this makes sense. It's scary to see the links disappear, but they do
return as you indicated if a minor edit is made to the impacted Resources.
Also, I've discovered it isn't just the merge that behaves this way. Any
edits made to a Subject will cause its Linked Records to drop off until a
forced re-indexing of each previously Linked Record is done.

Hi Jamie,
Yes, this looks like the merge function is not triggering the resource
records to be reindexed. If you make a small edit to the resource record
and save it, it will trigger the reindex and the subject values will be
updated.
I've made a ticket for this here =>

If you remove the data/indexer_state directory, this will trigger a
system-wide reindex, so the subjects will be updated.
